Why is it necessary to have the metal to be etched, directly contact the battery terminal? Wouldn't a wire and alligator clip suffice?

They did use wire and alligator clips to make both contacts - watch it again and you'll see.

The idea in this is you're completing a circuit with your metal "catching" electrons coming through/from the acid you created with vinegar and salt (I think).
